The first thing you need to determine is whether the grain is coming over the straw walkers, or over the chaffer and sieves. My guess with out knowing is that the grain is coming over the chaffer and seives unless you are not getting complete threshing at the cylinder. Wheat is lighter than beans and can be blown out with too high of a fan setting.

start combinging and kill the engine while combining. dont disengage the combine. now, check on top of the walkers for grain and check the chaff for grain. this will tell you where the grain is going over. adjust as necessary. disengage header and run straw through combine.
