G'Day Keith You could put a length of pipe on the shaft the same whith as the vari speed pully then do it up with the nut and a heavy washer and just have a look at how it all runs as you turn it over this might show if anything is wrong the bearing mount like Dan said. You might see if the bearing mount wall is flexing back of fourth, then you can do what Dan recommends and hone out the bearing mount to let the bearing aline it self. You might be able to check any run out on nut end of shaft as well. As you have had 5 shafts go! do you vari the rotor drum every morning or night to lube up the cams and splines in the both the top and hydro varispeed pully'sIJ and do you throttle back when engaging the rotorIJ as this can sometimes put big loads on things when done from standing start!! and make sure you grease the top Vari everyday well!! you can get a splater of grease around the underside of the grain box and elevators when you are getting plenty of grease into the gearbox varispeed pully.
