It sounds like a severe case of overthreshing. Open the concave space, slow the rotor and do the hyperize mods and the cobs will come out in 2 or 3 pieces with no known loss off the shoe. The other problems are that some hybrids cob will crush very easily and they are very difficult to get the cob bits out of the grain. I've had both problems with my N6 over the years that i have had it. Good luck!
